After the head is angle-milled and the intake face is cut to correct that angle, the heads have the effect of moving down. This increases the distance between them and can cause problems with how the intake manifold matches up. One option is to relocate the dowel-pin holes. This is a labor-intensive process, but basically involves milling a larger opening, pressing in a plug, and recutting the holes.
